Just like the title, does Ignition Perspective have the ability to know which device port (COM or USB) user inputs (like badge scan) are coming from?

No.

Theoretically but not currently possible in Perspective Mobile or Workstation. I don't recall the details, but there is some effort to standardize COM port access in Web apps. (Don't hold your breath.)
