Is it possible to send a Vision project from an Agent to the EAM controller? In the Send Project Agent task, there is checkbox "Include the controller as a target", but I haven't found any documentation on that option.

If I'm understanding you correctly, I believe the answer is yes. Check the checkbox, then choose the agent as the source gateway, and choose the project.
If you are running the task from a script, then I believe the system.eam.runTask call has to be run on the controller.
